Inhibitor–protease pairs form one highly integrated unit, and a secondary scaffold screen after optimizing the canonical binding loop is advisable. Optimizing the binding loop supporting scaffold can increase affinity, specificity, pH resistance, and complex stability, resulting in higher potency inhibitors.
